Sorta.
I believe there's like a super hard mode in the game, where your armor is a dark red. By then you should have every power-up and EX-skill.

I believe the only real time there is a playable "Omega Zero" would be during the Megaman ZX series when you personally fight Omega Zero and obtain the biometal (OX) which gives you all of Omega Zero's abilites and looks. As for playing him in the MMZ series...I would have to say it's just armor looks.
